Hey,
Moon essences are rewarding refreshed weapons when completed, it's just the watermark in the UI that hasn't been updated.
As for your missing quests, check in the Quest Archive (it's to the left of the Postmaster in the Tower, and to the left of the Vault in the H.E.L.M.). You should be able to find them there.
