This is really annoying to me. I have much smaller numbers so it's easier to see but this is my situation: I collected 2 fragments before visiting Eris, when I did visit her she gave me the "collect 5 fragments" quest. I continued to collect fragments until my map of the dreadnought said I had 6 out of 50 collected. I checked my Eris quest and it only shows 4 out of 5 collected so the 2 that I collected before the quest are disappeared!
I've reproduced this on 2 characters so far. I hope Bungie is working on a fix and that I won't forever be missing 2 fragments.

Never mind. I found out what my issue was and I don't think it's related to the issue of grimoire score. My issue is just a quest that was badly designed. The very first fragment you pick up is the ONLY fragment that will show in your inventory under mission items. That triggers the quest with Eris. If you collect more than 1, let's say 5 before talking to Eris, you will only have 1 in your inventory and Eris will request that you pickup 5 ADDITIONAL above what you have already collected. So, the 5 fragments you already collected do not count towards the quest. TL;DR: If your Eris quest says you collected 2 fragments but your map says you collected 7, the missing 5 are not gone or missing, they just didn't count towards your quest.

This happened to me as well. I accused my son (who plays my character sometimes) of dismantling them! I owe him an apology!

Another interesting thing about this is that originally I saw the 2 I picked up in my inventory under "quest items" but after I got the quest they disappeared from there completely and from that point on, mo matter how many I picked up, they stopped showing in my inventory.

I remember seeing a post somewhere telling people not to get the emblems and shader and such that accidentally released early at the tower because it would mess up the story line. Maybe it was some kind of glitch that if you picked up the items before you picked up the quest it automatically reset your inventory for some reason. I don't know. It was annoying, but I found five more. It just took a little extra time.

The point to this though is not that you can just go find five more, it's that the ones that are missing, will always be missing until they fix it. I could go find five more to complete the quest but unless they fix the problem, the missing ones will never be found.
