Best counter to blink shotgun is stay away from close quarter areas. The second best if you are faced with one and don't have time to run is to rush under them as they blink and just keep running until you have enough distance to make some good shots. Also as a general piece of info blink users excel in high ceiling areas. If you stay in areas with low ceilings they cannot blink the long distances required to be effective with their shotgun. All this is coming from an avid Blink+Shotgun user.

Agreed. Everyone's first instinct when encountering a blink strike user is to jump, back up, or both. DO NOT do that. Running forward forces them to turn a full 180 degrees to face you and by then you're probably out of range and placed perfectly for a counter attack. Plus they'll still be in the air and it's much harder to land consecutive shots when you're falling.
