If you keep the door closed, you can preserve those Covies for later battling. Just bypass them after killing all the Flood, there's a health pack nearby for replenishing and go a little bit further for a checkpoint then you can fight them without Flood interference.
Also, that (you're playing it on the PC) might explain why there was lag. Go to settings and disable decals, shadows, and select no-vsync. That will drastically improve performance. Also try adjusting particles.

On PC CE usually runs well with high textures and high particles.
Also, to get maximum fun out of Halo 3 I suggest just playing it through on easy
