I will call it Prime. Though the Last City has a nice ring to it, especially if its literally the only city in the game.

I think The Last City is what it should be called. I doesn't need a name and it makes it sound mysterious and grandiose the way it is.

It being the last city owned by Humanity, the Last City doesn't seem out of place at all. It is a symbol of our resilience and our "saviour" the Traveler.
