Individual Scores include point bonuses for things such as Assisted Kills; these bonuses are not factored in when determining the final Group Score meaning it will almost always be lower than the sum of each player’s Individual Scores. The more your group works together to take down enemies by focusing fire, the greater the disparity you’re likely to see.
To be clear, this does not mean that you will see a higher Group Score by reducing the number of Assist bonuses the team earns (there are no bonuses for unassisted kills after all); just that you would see a smaller disparity between the sum of your Individual Scores and the final Group Score with fewer Assists. If anything, splitting up and fighting less efficiently will likely result in a lower overall Group Score once the Time Penalties kick in and your Score starts to slowly drain away.

You seem like you’d know,so here’s my question. Does “nuking” champions lower the score?

In standard Nightfalls (regardless of difficulty, from Hero up through Grandmaster) there are no bonuses to be obtained for Stunning, Finishing or Emote-Finishing Champions. Such bonuses are generally awarded by obtaining Medals in special Nightfall playlists (eg. the Insult to Injury Medal available in Guardian Games Nightfalls). The bonuses available through taking out any type of enemy (Precision Final Blows, Orb Generation) still apply to Champions, but retain the same base value and will thus not appreciably affect your score in the specific instance of deleting a Champion. In sum, you aren’t missing out on any significant scoring opportunities by burning down Champions in standard Nightfall activities. (΄◉◞౪◟◉`)

Sometimes it works in your favor though... I often get the drop without getting 200k per the results. Focus majors 1st, create builds that produce a lot of orbs... that's how I do it.

Well that sucks ...
