Because they can't comprehend the purpose of the hive. If they killed all the guardians, they would not be capable of defending themselves against Oryx. Oryx can also only be destroyed by the light in his throne world. The Vex do not have access to either. The Vex are the most powerful alien race. Capable of seeing billions upon billions of years into the past and future. Atheon is also only one of the weakest vex gods.
