Hey there! You must progress through the quest “Nascent Dawn” to combine and receive stems. As for the other issue, could you provide a video of you going to the spot and aiming where it should be? YouTube, Imgur, or Twitter works best.

That’s actually why I’m trying to use my stems- I’m trying finish up that quest. I have 104 stems, and could combine them as recently as a couple weeks ago.

You do not need to use stems when trying to open specific nodes it asks you to open. You could find a YouTube video to help you locate the specific node.
