Hi there. The Chalice upgrades themselves and the Imperials used to purchase them cannot be deleted, as they're a part of the Chalice UI when you inspect it. Are you unable to purchase any of the upgrades along the bottom of the Chalice?

No, I don't even have the upgrades at the bottom of my Chalice screen

Do you have the Invitation quest in your inventory? What does it ask you to do?

Sorry, I've checked again and I do have the bounty from Werner. Does completing this give me access to runes?

I don't remember exactly when you start to get Runes, but I would recommend continuing with the Invitation quest for now.

I do have the invitation quest, and it's asking me to complete a bounty from Werner 99-40. However, I have no bounty from Werner and when go to him there is no option for me to even get bounties from him

Could you provide screenshots of your Chalice, the Invitation quest, and Werner's inventory? Imgur or Twitter links work best.

So, I can get bounties from Calus, that invitation quest is fine, but I cannot get any bounties from Werner or Benedict, because whenever I go to them they have nothing for me? My friends say that I should be able to put something in my chalice to let me get upgrades but I have no item for that

Imperials are what's used to buy upgrades, but you don't have to manually put these in the Chalice, as the amount you have will automatically be "stored" there. What step of the Invitation are you on? You can't purchase upgrades until you get to a certain step.
