Only played the first one, but it was excellent. The puzzles were great, and the plot was fascinating.
Is its canon set within the Half-Life universe? I remember seeing some projectors in Portal that mentioned Black Mesa

Yes. Aperture Science is a direct competitor of Black Mesa.

Yes, one I can remember is about a research ship that suddenly goes missing. At the end of Half - Life 2 this ship has reportedly reappears in the Artic I think and the female character NPC is going off to investigate. In Portal 2 you can find a hidden room which is the dry dock for the same ship with its name on life jackets etc. And in general the Aperture company is a competitor to the one Gordon Freeman works for.
