I think I recall the story behind Rasputin being, for the greater good, he had to let some people die to save Earth. I don't think he was ever shut down/compromised by whomever.

Though I agree there is something fishy about the Speaker. If you follow the theory that Hive are just dead "guardians" from the last species the Traveler was with (or one from the past, what-have-you) then one might assume that the Speaker is hiding powers similar to the powers of Oryx and Crota (meaning the two of them and the Speaker are gods created by the Traveler) then who is to say he is corrupt/'evil' as the latter two.
