He was sent around to flank some Innies, and got captured in the process. He was being held hostage in order to get the rest of Alpha-9 to surrender. Instead, Buck ordered Mickey and Dutch to sneak around and get into position to attack. When he executed the maneuver, Mickey hesitated, and the Rookie was shot in the head as a result.

So for them, all they knew was the conflict with the Covenant. When the Covenant War ended, and the insurrection sprung back up, a sizeable portion of soldiers who fought against the Covenant strongly opposed the fight against the insurrection. To them, killing other humans was completely horrible and immoral. For some, they couldn't handle in going on ops against humans, and either defected or left the military. EDIT: And yes, the Rookie's death is a major factor for Mickey's defection. He feels that if they just let the innies have their sovereignty on Draco III, the Rookie's death and other human deaths would have been avoided. Not to mention he probably feels guilty even though he denies he does.
