When checking your progress from week to week on the website or through the app you see four boxes. If I jump into a game with some friends and help them finish Crota or Aetheon then instead of the last box getting filled in the first box does (if I hadn't done anything on that Raid that week). I think the appropriate box should be filled in to correspond with the appropriate checkpoint.
