Similar thing happened to me. I cannot find vision of confluence or atheons epilogue. I got to recheck my fusion rifles as my special weapons seemed a bit light in my inventory as well.

Update. I logged back in after about 30 mins and my weapons are back on my character. Check back periodically if you are having similar issues.
