No one knows exactly how the game calculates PvP damage so there's not really a definitive answer; but there [i]is[/i] a difference in damage done to higher/lower level players. You can test this out yourself by paying attention to how much damage you do per shot on various players. Bungie may have put a slight balancing filter over damage but they haven't said they did so there's no reason to think so.
