Also, if they didn't use the portal, how would they even know where the Ark is? Literally no one knew where it was until they went through the portal.

Nothing as of yet. All we know is that Truth discovered the location of the portal, kept the other prophets in the dark, and assembled a massive fleet to secure it. Around a similar time, Regret found the location of the portal as well, and charged ahead in excitement, leading him to Earth severely unprepared.
