I consider Man of Steel to be a sort-of prequel to the Superman we all know and love. What better way to show off Superman's moral compass they see it develop before you? Superman wasn't perfect in Man of Steel because he hadn't had the character development to become him. Man of Steel is the beginning of that character development. Killing Zod is what will galvanize him into adopting his famous No Killing code.

Yet some people still miss that point. No one just arrives fully formed. Mark Waid would disagree. He very nearly walked out of the theatre after that scene.
