Watch the End of Evangelion. The last two episodes of Neon Genesis were created when they ran out of money, and were essentially random crap thrown in there to finish the series. End of Evangelion takes place right after the 24th episode, and is supposed to replace the last two episodes. It has a much better budget and is the official ending.
Now, End of Evangelion is really confusing too, but it is still much better. So watch it.

Basically, this. Watch End of Evangelion. I don't think it was too confusing, but that was after spending about 3 hours on the Evangelion wiki, which really helped me understand the series.
