I can't really speak for MG and MG2, because I have yet to complete those. But, by game:
In MGS1, I found Sniper Wolf to be the hardest, though only because the PSG1 is so annoying to handle. The second battle can be exploited using the Nikita, but still.
In MGS2, I used to find the Harrier the hardest, since I didn't know how to dodge the carpet bomb attack. Now, I don't know. The Metal Gear Rays I guess.
In MGS3, I didn't really find any of the bosses hard, but The Boss was probably the hardest.
In MGS4, once again, none of them are really hard. The Laughing Octopus fight drags on a bit, so I guess I'll go with that.
In Portable Ops, the final boss was probably the hardest.
As for Peace Walker, in Main Ops, the second Peace Walker battle gave me trouble on my first time, but now I just find it time consuming. The real hard bosses are the mechs, AIs or monsters in Extra Ops.
And in Rising, I had the most difficulty with Metal Gear Excelsus.

Edited by Trollheim: 3/22/2013 12:07:39 PMI guess I missed this post the first time I read this thread. You found Gene hard? I mean, his stamina drain is annoying, but he's honestly way easier than tranqing Null IMO. Also, none of the bosses in MGS4 were hard? I'd say the exact opposite to be honest, the bosses in 4 were some of the hardest in the series on high difficulties. If you get hit by Raven's incendiary grenades you can get gg'd in one hit if you don't put it out fast enough. Octupus can take you out with a burst of her SMG. Wolf w/ the railgun is fairly easy if you're doing a lethal clear but if you're doing a non-lethal clear you're having to face off against tons of frogs as well. The Rex vs Ray can be tough and the final fight is a pain as well. Really the only "easy" fights would be Mantis and Vamp since they're reliant on gimmicks to create fake challenge.

At the time when I first played, I found Gene hard, but that was probably because it was one of the first games in the series I played. Null annoyed me too, but not as much. I haven't played the game in so long though, so I'm not sure about now. I've just never really found any of MGS4's really challenging, even if they were sometimes annoying. Though I've played on Big Boss hard, and not The Boss extreme, and I'm sure they're hard on that.
