I'm having the same issue. I know I've open the prismatic chest by the tree but I've never gotten facet of generosity. Now the chest is gone and fragment is still locked. I'm also having a same problem with the facet of dominance.

Rerun them all from scratch. It finally was fixed for me after one of the updates and I did all of them again.
