They only drop when you're getting a powerful drop which is three times per week per character. If the missing mods are from runs after your initial three then it is working correctly. If mods aren't dropping on your first three runs of the week then that is not the normal behavior.
As a test, I just ran my first Menagerie run on my Titan and after opening the chest I got my reward, some runes and a mod.

I only completed the final lvl 3 power and efficiency this morning and nothing from that character, haven’t tried other characters yet but as you hover over the chalice in pursuits it’s tells you how many powerful rewards are remaining and mine still says 3 even after a dozen runs. I could try wearing the opulent gear and fitting menagerie weapons etc but I don’t think that is part of getting mods. So I’m at a loss

And just to add to that my Wealth of the Emperor buff I put on as well and that’s still there again after over a dozen runs in the menagerie, I know that’s random and remains active until you get the imperials but it states chance is ‘greatly’ increased in the menagerie...
