I like it... but the scenario feels too much of a beaten dead horse (*cough* D2 *cough*)
For the Darkness... you need to give its story special treatment, a more ‘Thanos’ perspective (if you saw Infinity War, you might know where I’m going with this.)
Picture this: We first encounter the Darkness at the edge of the system, and we supposedly win the first skirmish... until we realize it was all a ruse, and the rest of the fleet shows up, passing over us, temporarily suppressing our powers as they pass. The guardian quips about how screwed we are or something. Cue D3 title card.
Needs a bit of work, obviously, but eventually we fight on every known destination in the Destiny Franchise which almost ends in victory, only to be outwitted once again. This all culminates in a last stand on Earth... where the unexpected happens... and our true destiny is revealed...

<I thought this was a chance to do D2 better... by not having us return to the Tower or the City the entire game. The thought process here was to have D3 be basically 90% of ME3 but the ending and final battle would be D4... which would be a standalone with no DLCs (something not bound to happen but it would be interesting). I imagined this as a way to put the Darkness as a "does what it wants... BUT" way of looking at it. As the story would go on it would be revealed why the ship didn't blow the entire planet to smithereens and why it's basically claimed it. You'd learn that the Darkness itself is just one ship while the fleet is a "mirror" to ourselves. Not just Guardians, but humanity in general. My view of D3 has us patrolling Earth, but instead of it being a low-level destination, it'd be end-game level. Say the max level of vanilla would be 400. Earth would be 425. It's a destination to get really good shit but it's really difficult to do. The initial menu would be 3 different nodes. Each node would lead to a destination. I'm thinking Inner System, Outer System, and something along the lines of Out-of-System. IS would be Mercury, Venus, Earth, Mars, and the Reef. It would include high level activities. OS would be Europa, the Dreadnaught, Hyperion, Sedna, and the social space would be [insert name of Efrideet's group here]. The OOS would be just social spaces and story missions and that's where most of the DLCs would be tagged on. The Cabal home system would be the base game. The node for it would include the main planet and 3 moons. One social space where you can talk to our boy Calus. DLC1 would add a planet far out there called [haven't thought of a name yet], which is a -blam!-ed up planet. It's later revealed to be the remnants of the Fallen homeworld controlled by the Vex... or rather A Vex, which is a rogue Mind (plot twist, it's an ally). DLC2 would add something about the Nine and their relation to the Darkness. DLC3 would be Fundament and 3 of its moons, all about discovering the origins of the Hive (and killing off Xivu Arath + 2 Worm Gods) and the ruins of the Ammonites. And a new social space starring... IDK right now it's Taox but we'll see how things go. DLC4 is our final one. It includes a raid on the Ascendant Plane in an attempt to destroy the Deep at its source. It doesn't work but we get a bit of the AP to explore. Think of it like Earth would be. The Darkness is visible, but impossible to get to. Social space again starring... uh... Toland maybe? Trust me I've had this thought run by my head for ages now. Basically we don't kill the Darkness in D3 and a lot of shit goes wrong. The biggest thing we do is shut down the shields for the ships and destroy SOME of them.>

Well now that you’d expanded on it... I kinda like the idea. Actually expands the universe of Destiny that we know of.
