Supposedly Bungie has abandoned "The Darkness" as a specific entity/ enemy. As for the ships? Clearly we're going to go to war with aliens from Stargate.

Ahh... but who are you going to believe: a rando on the internet with a spotty comment history and no sources for any of his wild claims, or Bungie? (Gotta say, I'm liking my odds here!) ^_^

They pushed it off to the side in order to build up the Traveler (something they still haven't really done) until they not only figured out what it was, but how to implement it. Given their track record though, I'm not confident.
