Did you pledge each one to the same faction each time? Don't know what's up with the emblem counts, but you can only get the ship on a character that has pledged to the same faction three or more times, not three or more total, across all your characters.

I had one pledge to each each time, but last rally it counted as 2, this time it only counted as 1 :(
