Correct me if I am wrong, but didn't they go into the Vault of Glass with the Stranger to kill Atheon, or is this another timeline?

Alternate timeline ;) the Stranger introduced the concept into this story, so she's connected to the multiverse stuff - if you check back at the end of "Daughter of the Kell" you can see where choices deviate the timelines into separate arcs :)
