I just started and I declined when I interacted with the Atlas for the first time. Did I just screw the narrative?

Nah, you can chose to continue the atlas path after you encounter [spoiler]The Space Anomaly [/spoiler] In order to trigger it appearing you just gotta warp a few times.

Well if you want a tangible goal, then yes. If you don't care about having a tangible goal then you can just use the [Previously Mentioned Spoiler] to get resources and Atlas Passes.

If I don't say yes to the Atlas can I still get my center of the galaxy ending?

Yes you can get the atlas passes, following the atlas simply stream lines the process of acquiring one.
