it was probably the gun you used to fight the Fallen before you died. when the Ghost resurrected you, it was still lying next to your body.

Nope.. You were found in A CAR on the gridlock highway trying to get to the launch ships during the final moments before Extinction. You likely were not a military person before you died. Likely a librarian or researcher who lived on Venus but was on Earth during the extinction.... Maybe you had a Doctorates. ;-) Today's Daily might have a tidbit on this..

well, you were wearing an awfully odd outfit for a librarian. the gun was probably used by some Russian soldier, given that it was found in a military-controlled area next to a pile of human bones

If the outfit you're referring to is the armor the guardian was wearing when you start the that was crafted by your ghost- says so in the armor description. Your explanation for the gun make sense though.

And we WERE in a pile of skeletons. You can explain the resurrecting every time after that as the ghost doing something similar to how the transporters in Star Trek work. A saved template and then it just uses from energy/material storage to reconstitute your physical body. Hmm, but that does raise a question. Thantonauts "die" then self resurrect to find out about death and the afterlife. How are we doing that? How did the ghost bring our minds back in the first place anyway? Its implied we are who we were before our "first death", but our memories are (supposedly) spotty at best.

For the flesh part here's my theory, you know how each ghost looks for a specific guardian, maybe when a ghost is made its given a piece of genetic material for there guardian to be "rebuilt" in a way and allow the guardian to be restored
