Probably because the flood models were hated by many. Made loud screeches, had a sickening filter over the whole screen, could not be customized in the slightest.... Flood in halo 4 was just terrible.
If they bring it in as an optional skin for halo 5 I won't mind, but I am certainly glad that we aren't stuck using the flood models. Now as long as the custom game options are good, we will see some actually fun infection for the first time in years.

No, they were certainly hated by quite a lot of people. Especially those in the forge and customs community who found the skins to be very restrictive when it came to making gametypes. The look was cool at first, but it got old when it could not be altered at all, and then it got annoying when the game mode could not really be changed in the slightest. A vocal minority can still often times be quite a large sum of people.
