Reapers indoctrination happens whenever they are close to reaper tech and they can drag covenent soldiers off to indoctrinate them
Even key covenent leaders can be indoctrinated and be secretly used to cause havoc within the political system
Reaper ships are very advanced for what they are they have been seen to litterally grab onto ships crushing them and ripping them in half
Ships have the capability off traversing the ground of planets and keeping in orbit and firing reaper forces into battle fast
They have two forms of ground attack on their ships being a heavy laser that is capable of destroying buildings and a laser about half the power of that used on ground forces
Along with Capitol ships able to land on the surface of planets too such as harbinger the oldest reaper

Commander Shepard was indoctrinated And for indoctrinating VIPs they did this with Saryn which was just planting a artifact in any specified place and being exposed to it would eventually cause them to be indoctrinated so the way this world would be if The covenent were to disable a reaper and try to learn about it any of the covenent researching it would be indoctrinated

It litterally tells you by the end of mass effect that Shepard was indoctrinated And either way covenent would most likely research a broken reaper at least small amounts even if they though it was just a ship it would be bound to happen

For the first two things you said, if you played Mass Effect you would know that everyone who even touched Reaper tech slow started to become indoctrinated. As for Shepard, that's a bit of a plot hole I admit. You could say since he's the protagonist he won't but a more likely answer would be that the Cipher made him resistant to indoctrination or he [i]was[/i] indoctrinated and never realized it. As for the post questioning how they could indoctrinate leaders, during the Reaper War the Reapers broadcasted messages across the planets they were harvesting offering peaceful negotiations. These meetings were actually just ploys to indoctrinate the world's leaders by luring them into the hull of the Reaper ships for their "meeting" and the leaders would slowly become indoctrinated.
