Because shep is the only one badass enough to defeat them. But seriously, the reapers would most likely indoctrinate the covenant causing a civil war between them until they were all docile. Then they would be destroyed. Shepard also was never indoctrinated despite his close contact with the reapers

How would they idoctronate the leadership when it has protection at all times by elite hounor guard?

Probably like how Saren became indoctrinated. They find a cool ship and one of their leaders takes it as their own, or they come into contact with reaper artifacts like the illusive man

They wont place a major leader near ship or object they dont know anything about.

The amount of people that would have to be indoctrinated to get a major leader near one of those things is huge. Just because one guy says it's OK doesn't mean it's automatically going to be assumed it's safe.

True but if there's one thing we know about the prophets it's their 'holier then thou' attitude if a sleeper reaper was put into Covie space once found and reported I wouldn't see it as far fetched for at least a prophet responsible for cataloging Relics to board the ship or at least board it and take pieces back for study. I mean the Covies would either mistaken it for Forerunner or something else new and exploitable and they would have no knowledge of Indoctrination so would foresee any issues with take parts back to ships or even high charity for study leading to cases of indoctrination. It's probably the most likely way Reapers would win.

True on the Forerunner signal part but it would still be investigated either due to the fact that it's a 2KM long alien vessel and or the fact that if found by prophets they would consider it useful in finding a new species to add to the Empire or by the Kig-yar to sell either as a ship or in parts via the black market. One way or another it's very feasible that none of the ship commanding species of covenant (prophets,elites or kig-yar) would simply pass on by and not at least take a closer look or board the vessel.

Maybe not a high prophet but as stated if found by kig-yar it would probably be sold piece meal via black markets giving the possibility of thousands ending up indoctrinated. If found by a prophet I have no doubt there ignorance and superiority complex would lead them to taking a closer look perhaps leading to indoctrination. The reaper is a sleeper agent let's assume it let its doors open.
