This maybe an obvious question but have you played other weapons for long periods of time and experienced headaches? I would try other weapons for long periods of time and see if I got headaches using those. Interesting that you get headaches using zhalo

I have tried other weapons. They do not seem to cause headaches. I noticed that Zhalo and Omnigul were giving me headaches. It may be more Omnigul's fault due to the fact that there are a lot of flashing lights during the end battle.

After reading your post I am definitely going to play with the zhalo for a while and see if I get any headaches from it. That kind of sucks man, but hopefully this is temporary
