Check the sticky thread at the top about "more bullets" quest line.
Seems to be related. I also have this issue, but others are having an issue at the beginning in which auto rifle kills aren't counting.
Just out of curiosity, how long ago did everyone finish the auto rifle portion?
I completed it ages ago. Over a month.
Didn't wrap up the hand cannon portion until 3 days ago, though.

I am still having this issue, although I'm reading in a reddit and somewhere else in these forums that that particular issue had been fixed months ago. I managed to get the Shaxx/Arcite bounties... by completing the quests on my "junior" character (Warlock). My titan still has the 1/4 of 6x auto rifle kills (More Bullets) quest, but he has access to the Shaxx Bounties now.
