Ah that explains it. The app has been known to have a bug where items get lost during transit. The risk is greatest when you're in the Tower/Vault at the same time as you're transferring. Only thing you could do is wait and hope it eventually pops up but most of the time it never does. There's nothing Bungie can do about it, they haven't been able to fix the app-transfer-to-vault issue yet.
