it would be even cooler if you were set up with whatever faction you are highest in to defend a different part of the tower

That's brilliant!!! And those who haven't really leveled up factions would be working with the speaker and your rewards could be based upon that. So like if you defended with dead orbit there would be some dead orbit exotics to choose from or something like that. And at the end of it it would say "the fallen retreat. But be wary, guardian, they will return"
