Can I still do riddler and stuff after I do nightfall protocol? Will it alter the ending if I don't do all of the side missions?

You can activate the Knightfall Protocol after finishing 7 of the most wanted missions, but it will be an incomplete version. Once the cinematic is over you can keep playing and it tells you to finish everything to get the true ending.

You have to riddler stuff before you are even able todo nightfall. Once your supermax says 11/11, then you can do it.
