Yes, you can finish all the side Quests if you wish. And then once you finish enough of them you will unlock a new Bonus Story quest(s). Haven't unlocked it yet so I don't know much about it. Actual spoiler below, beware [spoiler]It's called the KnightFall, so I assume Batman retires and someone takes his role, could be Robin, Arkham Knight/Todd, Azrael, or Nightwing.[/spoiler]
