I wouldn't mind if you could get into it with other factions while patrolling. Like a notification would say "keep your eyes open followers of dead orbit in the area". And if u meet people that have your same faction you couldn't get killed by them..it would add a little fun to patrolling.
It would definitely have to be optional. Nothing would be worse than working on a 9000 xp bounty and right before you get it you get sniped from some one.

Or they could just have the option to put your player in "passive mode" where you can only kill and be killed by AI enemies.
