This is going to be massive speculation, but bare with me :) Think Greek, in the beginning there was chaos, from that spawned many beings of massive power. The darkness. Alpha Lupi, Oryx, Nyx? The Hive are born from Oryx who follows the darkness, because of this they're called harbingers of it. They feed off of its power to strengthen their own. Of course, the above is simply massive speculation.

Gods such as Crota? I believe it's a ritual that Oryx performs either with essence or blood that creates them. This does mean that the Hive repopulate asexually and through a ritual, but that seems to be the most likely
