I have 3 Thorns. From what I've done, you have to damage Phogoth until the ship comes. It usually comes when he's at around 20% health for me.

I'm not sure, I always clear the room (or most of it) before I start dpsing Phogoth. But yeah he's a sponge, you can do tons of damage to him before his health bar drops down. Just fight him as you normally would and stop at 5% health. By then Xyor should have come.
