I share your point of view 100%. Bungie dropped the ball with this one and HARD. They should have patched the Atheon on first week the glitch was on internet, disable all loot people got from Raid and guarantee the loot back after finishing Raid after patch. But no. For me the Raid was something I haven't experienced in console gaming ever. Just amazing experience. Now, just make be sad to read forums where its all about "anyone having check point at atheon" or "anyone want to cheese" or what ever. This exploitation just took the "feeling" away from the achievement and knowing human nature, it's Bungie to blame not the players .
