What does their statement mean exactly? If you are starting a bounty right now, will the bounty auto complete? Or does it just complete to the first stage with the first vendor?

The bounties have multiple stages. My take on this is what ever stage you are in at the cut-over will be auto-completed with that vendor. So make sure, if you are not a PVP fan, that you are at the PvP stage of the exotic bounty and simply wait.
