Super ability charge rate is probably slow because in the beginning of the story the guardians light was drained. Just my theory.

Why would that ever be the case? After you complete the campaign you suddenly get buffed in PvP? That doesn't sound logical. No, the super charge is slow, because Bungie wants it to be slow. The story has nothing to do with super charge in a PvP gamemode.
