There's theories about everything from the Traveler being an ancient evil to the cryptarch being in league with the Cabal. What's a plot twist you would like to see in Destiny?
Mine is: The reason we never knew anything about the Darkness is because it was jamming us. In the Great Battle for Humanity millennia ago? The Darkness invaded the Traveler and corrupted it, but couldn't destroy it. So it just stayed in there. The way we actually defeat it? Go into the Traveler itself after piecing clues together on all the planets and force an encounter with the Darkness mass control cluster.
At the end? The Traveler awakens and is not an ally after all. It's been Vex tech all along. We just awoke Atheon's overseer grandfather, but unlike Atheon? He's a kind guardian who will protect humanity. Reason? We are the biological seeds of the Vex. Congrats guardians. You've been killing ancient humans all along.

I want the story we were denied. The story they trashed. Nothing they do in TTK will go back and fill the entire year of Nothing. Bungievision's decision making has already cost them their credibility.

In a very rare quest, you have to go to Charlamaigenes Vault in Mars (Charlamaigne works for the cabal) and you secretly discover the Speaker in there, and you fight him as the final boss battle, which will be a raid.

Well, this is true, but the cabal and fallen in fact are working for each other, but you have never seen them meet. And yes, the Traveler is in fact evil.

What if the fallen are actually good guys but believe we and vex are darkness so the fallen and us team up to slay the vex

Stranger works for nine, cabal are the alien force that made a pact with the nine for their own survival, stranger watches us and tells the nine what we are doing, xur comes and sells weapons and armor to prepare us for the taken, the cabal fall to the taken, we help the nine and defeat oryx

That the speaker was an embodiment of the darkness the only reason the traveler can't heal is because the darkness is so close to it.

Traveler is bad but a necessary evil. While it is evil it still protects the last city. You have a choice, join and fight alongside the "darkness" for the greater good, or continue the mindless genocide protecting the traveler to ensure the protection of humanity. [spoiler]DUN DUN DUN[/spoiler]

A huge plot twist to begin with would be to see an actual in-game storyline. That would wow me at this point.
