I mean, I can see it. Before we started using it, our current Tower was just another piece of the city wall. No guardian interference. And from what I’ve gathered so far, it seems like the Black Armory trades with civilians and city folk, as long as they are allowed to enter. Everyone but guardians. So there’s not that much need for secrecy among normal city dwellers. Hell, even Spider knows where it is.

Like I said to the other guy, Guardians are the protectors of the city, we are in a time of impending extinction, we would be monitoring everything as well as the walls. We might not have used the current tower as an HQ but we certainly used it as a defense point. There is a large hanger and extensive weapons facing outward. We clearly used this part of the wall, maybe not as heavily but we didn't renovate it in a day either.

I think the space has been occupied longer than the Red War. Ada probably moved in just after the building was completed. Hawthorne once said that you can easily sneak into the city without being noticed, if you know your stuff. But I’ll admit, cargo ships can’t be stealthy. We’ll just have to assume it’s possible.

I honestly have no idea, until something in game pops up that shows something that makes sense I'll never buy the fact that its a big secret kept for centuries. I don't understand how an army of guardians that has a tendency to do whatever it wants to not have discovered it or noticed anything. Maybe there was a front or the vanguard was aware and just kept it locked away fearing them like Rasputin. But I highly doubt that's the case.
