Build up your reputation with the vanguard or crucible and buy your legendary gear with marks. Rank 2 gets you armor and rank 3 gets you weapons.

Is that just missions that earn you vanguard marks?

You earn marks from strikes, weekly & nightfall strikes, exchanging materials to the quartermaster and from doing public events. They all give reputation and marks. You can only get 100 marks a week then you "cap out".
