Your hunter is wearing cloak of justicars for the faction new monarchy. Meaning all rep gained while wearing this are applied towards that faction. Have you checked with that faction? If you want to earn "regular" rep for lord sharx and the guys you will have to remove that cloak and wear anything NON faction.

All good. You're not the first and won't be the last. Bungie even went as far as creating a help article because they were getting so many similar requests. So just spread your new found knowledge with everyone you know! Lol.
