I believe all the progress is saved on your psn,and not your system.So yes,they will :).

I ask because I was able to preorder the PS3 Ghost edition and not the PS4 one. I do have the Limited PS4 on hold too, but, if all my items from the PS3 can be transferred over to the PS4, then I will cancel the PS4 limited and just get a regular copy.
