I hate to see you put so much effort into this thread because I know only a couple of people will actually discuss the game.
If you really want to talk about I suggest you head over to MGSF on Zetaboards. 10 year old MGS forum and you can discuss and hear new theories and keep up to date there. I joined after bnet was shit to discuss the game.
I have a theory on there that [spoiler]the helicopters don't crash at the end and that isn't what puts big boss in the coma[/spoiler]. A lot of people essentially agree with me thanks to a scene I found from the GDC trailer of TTP. Also you'll hear about the Chico=Quiet theory or who the Medic in the chopper really is. Crazy stuff.
And Paz acted out of fear at the end of PW. If you'd listen to the tapes you'll see she didn't want to fight Big Boss but was too afraid of Cipher to disobey.

Oh well. Yeah I know she did not want to fight him. It was still a pretty bitchy move to do but yeah Cipher is scary. Hmm what else could have put him in a coma? Yeah what scene? Chico is quiet? Nah that is impossible. She is a girl lol.

Chico has snitched out on his comrades twice now, in order to stop it he becomes a mute in some way, probably cutting his tongue.[/spoiler] I don't believe it either but there is some more compelling evidence towards it. Ohband it is a scene where BB is looking out the helicopter, alone and with already the injuries on his face from the explosion. Not to mention dawn is on the horizon.

That actually is interesting. Yeah he did do that... and that seems reasonable. Quiet was said to have a reason for her design so maybe that is it? I dont believe it because Quiet looks like a new character and does not even resemble Chico.
