Use the [b]start[/b] parameter in the URL.
For example: http://www.youtube.com/embed/bOcioqwN2Hc?[b]start=90[/b]&wmode=transparent&rel=0 will start the video at the 90 second mark.

The video id is the portion of a youtube video link which uniquely identifies it. For example: http://www.youtube.com/watch?v=[b]q6GW03WsFgU[/b] If you wanted to embed that video to start at 2:05, you would type into the textbox:[quote]http://www.youtube.com/embed/q6GW03WsFgU?start=125&wmode=transparent&rel=0[/quote]
