The others were in the warship's systems, that's how she got control of the light bridge. Even at the end, Cortana says "most of me is down there" - it's still her. The first Cortana binds the Didact's arm, and once the next 2 bind the other arm he's using to hold John, another 2 circle around him and jump into his helmet.
